The result means the champions have qualified for the 2026 World Cup Round of 32.
Messi missed the chance to open the scoring after rolling a first-half penalty wide.
But he was not to denied, as he finished off a flowing team move, to open the scoring.
The goal saw Messi become the highest goalscorer in the history of the World Cup with 17 strikes.
The Inter Miami added a second in stoppage time to take Argentina to six points.
They join Mexico, USA and Germany in the knockouts.
